I have created a merged migration package which is sourced from 2 different instances. (the reason being deletions from one instance via source control, new objects from another via manual).
If the package is recreated then which instance will the new objects be sourced from??

Good question! It will use the instance that the second package was merged into. The one that was the first one (coloured blue) in the list of packages to merge.
I tested out to see if it works and turns out I fluked it by merging in the “right” order be merging the package with the new TIs into the package with the deletions. Good to know that the instance of the last package in the merge will be the source for any updates.
